With this program's hex editor, is it possible to save the changes so that evey time the program is used, the changes are there?

Not currently.
I don’t think this is a feature in any hex editor because the changes you make could be quite complex and large and with RAM that is always changing you could not just keep track of the final bytes that you changed but rather you would have to keep track of the whole stack of changes.
